Why the white box gives it away
A signature floating in a pale rectangle, slightly off-white against the page, tells every reader it was pasted in from a photograph. Transparency is the difference between a signature on the document and a picture stuck on top of it.

How do I know it is really transparent?+
Put it over a coloured background. If you see a pale rectangle, it is not transparent. The PNG here has no background pixels at all.
Can I make my scanned signature transparent?+
Not with this tool, which creates a signature rather than editing a photo. Signing again here is faster than trying to knock out the background of a photograph.
Does JPG work?+
No. JPG cannot store transparency at all, which is why a signature saved as JPG always arrives in a white box.
